I have a reef octopus classic 200int on a 100 FOWLR, and I’m getting particles all throughout the neck, but in the collection cup it is mainly alge colored water. I have the water set where the collection cup goes on to the main body. What do I need to do to get better collection?

Unfortunately that skimmer will not work on that small tank. The skimmer is rated for tanks 150 gal (Heavy bioload) to 250 gallons light. Even at a full bioload, 100 gallons does not equate to 150 gallons of heavy bioload. We are also talking about just the tank not including the sump. In your case, a better skimmer would have been the CLSC-150INT.
Your tank is unable to create enough organics to make the wider body of the CLSC-200INT work correctly. The CLSC-200INT has an 8" body while the 150INT has a 6" body.
