I have the 1000 HOB and i know it has a break in period which will account for all of the micro bubbles. I did add a piece of filter floss over the over flow hole to limit the bubbles going into the tank. But I have a 55 gal tank and both the input and discharge and sitting about an inch below the water level, even with about 1in of space between the water and the rim of the tank. Is there anything to make the pipes shorter or do I have to put something to raise the unit by an inch or so?

You may need to cut the pipes so the both the output and input are at the correct level.

Either that or lower the water level in your tank as it may be too high.

Carlos... so is there an optimal length the intake and output pipes should be in the water? There is about an inch from the top of the intake to the water, and the rest of the pipe is about 2” below the surface. So do I need to shorten it?

Actually what you have is perfect. The top of the cage should be just under the water surface.
