I just hooked up my classic 100-HOB skimmer and the skimmer is making quite a bit of noise sounds like a rattling noise and also it is not foaming high enough to even reach the collection cup what could be wrong?

Please remove the impeller and inspect it for debris or damage.

No, the skimmer pump does not use the cover. If you look at the picture on the outside of the box that you skimmer came with, you will see that the pumps do not have the covers. Because of the plumbing, you cannot use the cover on the pump anyway.

That's odd it shows the cover on the box it came in but in the diagram it shows it without it thanks for the response! But any ideas why the bubbles won't go up to the collection cup? Tank has been set up for a few days with Ro/Di water and salt mix, has live rock and live sand added so far I just turned on this skimmer today and it is not raising bubbles to the collection cup

The skimmer needs to break in. No skimmer will work right away. Also, since your tank is new, do you have any rock or anything in the tank. If there are no organics in the tank, then there is no reason for the skimmer to work. Once you start to add food and rock and corals and fish, organics will accumulate in the water and the skimmer will have something to skim out.

I have 74 pounds of live rock but it has some die off because I have a spike in ammonia and nitrites so there is some die off would this not be something the protein skimmer would skim or should wait until there is actual fish waste and food and stop running the skimmer until the cycle is finished?

As stated before, you need to let the skimmer break in. The skimmer will take at least 3 weeks if not more (because your tank is brand new) to break in and really start to work.
