I am currently working on having a custom sump designed and have the SRO 5000Ext Skimmer. I would like to have that skimmer placed in its own chamber. How high should that skimmer be raised in the chamber?

It should be raised enough so that it is above the sump's water level. The plumbing in and out of the skimmer should also never go up. Otherwise, the skimmer's inner water level will match the highest point of water.

Thanks Carlos,
Im still a little confused..so the base of the skimmer fixture (Black box on the base) where the bubble master pump is attached should be above the sump water level?

Yes, that would be best. The water level inside the skimmer should only be around 1-2" above the top of the black box. Anything above that would be too much water in the skimmer and would compromise it's performance.
