What water depth should my upgraded skimmer be in?

I have a Reef Octopus NWB150. As my tank has has evolved, I decided it was time for an upgrade. I recently purchased a 3" neck extention and a Bubble Blaster Hy-2000s skimmer pump. My NWB150 was performing nicely in 7" water. Now with the new pump and extention, should I raise or lower the skimmer, and how much? And also, with a new pump, is there going to be a new break in period or not?

Leave it where it is. If you lower the skimmer, then you are nullifying the neck extension you just purchased. The neck extension is meant to increase the space where the air and water mix before the foam overflows into the collection cup.

Thank you, i understand what you're saying. So there's no need to consider the more powerful pump? It's now been in 6" for a week and cant't produce skimmate darker than tea! Getting massive amounts of bubbles but struggles to maintain a foam head of an inch or so. Any suggestions?

The neck extension is usually used if you are adding a considerable load to the tank or if you are adding additional tanks or upgrading your system but do not want to purchase a new skimmer. If your skimmer was working correctly before and you added the neck extension, it may not work as the skimmer/tank is already at a good balance and there may not be enough organics to compensate for the new 3" of height. Lowering up the skimmer will raise the water level inside the skimmer chamber and therefore nullifying the 3" of space you added at the top.
