I'm new to skimmers but I assumed that the bubbles are supposed to eventually make their way up and over into the cup. I have the cup as far down as it will go and the bubbles do not make it up to the top. Salinity is 1.024, skimmer is 2 days old but it was reaching the top to spill into the collection cup earlier and yesterday and now it is not

Correct but the skimmer is only 2 days old so it needs to break in. Leave it as is and let it be for 3 weeks. As the skimmer breaks in, you will see it will start to collect.
