In the directions it says that if the output does not clear the sump wall that I have to drill a bulkhead. Is there a reason I can't use an longer piece of pipe to raise it over my sump wall instead?

That is correct. The height of the output pipe dictates the water level within the protein skimmer. If you lengthen the output you will naturally raise the internal water level of the skimmer leaving you to little to no control over the skimmer. So the options are to raise the skimmer so that the output clears the side of the sump or use a bulkhead within the sump wall.
