This has happened twice now since setting up the pump. The first time I just reset my configuration with the controller and it started working again but this time it just keeps beeping and doesn't start. Any suggestions?

Have you tried taking the pump apart to see if something is jamming the pump itself?

Yes, I took it apart and found a shell from one of my blue legged hermits. I popped it out and now the gyre turns on but still makes a grinding noise. I'm using another powerhead for flow right now and I think I'm going to take it apart tomorrow to check more thoroughly.

most likely the hermit damaged the bushings or propellers. I would suggest checking that and maybe swapping both the propellers and cages with the spare ones that came in the black tin box.
