Why does changing the micron filter bags in the sump throw the skimmer way off and is there any way to avoid this?

New filter bags often have a treatment done to the material and is only removed with a good wash. If not it will be similar to adding dechlorinator to the system and cause the skimmer to draw it out aggressively. To avoid it you wash the socks well before initial use.

You're welcome. The use of fresh activated carbon and water changes will help remove any residues from a fresh sock from the water. Once removed the skimmer will retain normal operation.
